When you aren't doing too well at meeting a deadline or are finding it hard to get things done, then you will often feel the need to knuckle down to it.
The origin seems to come from the game of marbles where players weren't above making a few sneaky moves of their marbles in order to help them to win the game.
When this happened, the opponent would ask the player to go knuckle down, in order to ensure that they couldn't move the balls.
And so that seems to be the origin of this phrase, you're glad you know that now aren't you!
