If you ask someone out and they say that they just want to be friends, then you might read between the lines, and more importantly the cliche, to work out that they don't like you. Heartbreaking.
Now the phrase itself comes from the days of military letters and writing, which were often written in a coded form.
For those that intercepted them and did not know the code then it looked like total nonsense, and therefore lots of people started to think that there must be meaning hidden in the other lines, the bits between the lines, in invisible ink.
Hence the phrase to read between the lines to find the real meaning stuck, and it is actually rather a nice phrase when you think about it!
