This phrase comes from our nautical past, and that on average two boats that were not securely connected or anchored would tend to move away and literally drift apart on the water.
And so with any situation that is left to slip such as a relationship, they gradually drift apart like boats on the water, and hence the origin of the phrase drifting apart.
